In the need of new bioinformatic tools and analyses to gather fruit gene-specific information and moving towards gene functional studies and breeding projects, Gismondi et al. (2020) developed FruitGeneDB and cisAnalyzer.
FruitGeneDB is a new available database that contains a HT (heat treatment)-responsive gene dataset (HTds) and four fruit gene expression datasets (FEds) from several species, cultivars and postharvest conditions, focused on the known benefits of HT to ameliorate fruit chilling injury (CI) disorders during cold storage (CS). FruitGeneDB has a great potential for fruit gene functional studies, contributing to the identification and study of new HT, CS and CI molecular players from several species.
cisAnalyzer is a novel Perl and R based tool able to assess DNA/RNA or peptididc cis-elements presence, localization and enrichment on a set of target nucleotidic or aminoacidic sequences. It not only reports the classic results of motif searches but also generates and illustrates downstream analyses that gather motif- or target sequences-centered informations, fasting the biological interpretation of the predictions. Users can search known motifs from a curated plant cis-elements dataset (PASPds) on promoters, own motifs from any species or discover new motifs by selecting the enrichment lineal pattern discovery on their target sequences set.
cisAnalyzer implementation for the enrichment analyses of PASPds motifs on the promoters of HTds genes rendered particular cis- and trans-elements as novel regulatory actors of fruit HT response and CI protection. The results are integrated to HTds genes from FruitGeneDB and could be also be browsed.
